Automation of api documentation

Fixed issue with index toc due to header levels.

Make html now calls the clean fucntion to remove old generated api
docuemntation. Also got rid of warning from armature documentation but
will end up rewriting that anyways.

Removes expectation that application executabe is available on path 

Added section on SSH setup, changed buildenv ini paths to non specific ones, updated eclipse instructions

pip commands and removed references to distribute_setup.py

Properties split

Commiting this to keep track of what I was implement, doesn't break
anything as I disconnected it but still worth persuing.
